I have been planning on doing an automated incremental encrypted backup for a while. It is good to see somebody shed some light on how they do it. One common thing to watch out for during back up is copying the database across cleanly. There's an article on O'Reilly about a way to do it without downtime for mysql. (essentially: turning off replication on a database box that is replicating the database from the main box, backing up the no-longer-replicating database from that box onto a backup (third) box, and then restarting the database replication again).
