Though probably not useful to you, I thought I'd mention the offlineimap program. It only works for IMAP mailboxes, (syncing to maildir, or to other IMAP servers), but seems to work in the right way - you can make all kinds of changes to both accounts, and they're both be propagated in both directions. It's much faster and more reliable than using the offline mode in any mail client I've tried.

It seems that this is the sort of thing that unison does, though unison works in a generalized way - any files containing any sort of data can be synced, instead of just IMAP folders.
